When you say no major vacuum leaks, are there any? A small vacuum leak can cause a random misfire and it can be intermittent. I had one on my 02 that would only throw misfires intermittently when cold.
Drive it around the block a few times mine was rough the first time i did mine after 100,000 miles, and if its not that its the plug clean it if its new but usualy people replace the plugs right after seafoam
