If yontdon't have catalytic converters your exhaust is going to smell no matter what. That said, a really well done tune can decrease the smell some, but it will be there.

In my experience, exhaust shop pricing can have lots of variation, especially depending on location. Is that for mandrel bent or crush bent? If you're installing long tubes you might as well go mandrel bent of you have the option because the crush bends will add drone and decrease flow significantly. Even if it means buying the bends you need and having a shop cut ND weld them together. I did that myself on my other truck. Worked perfectly.

It would be a crush bent. With the tune will it be possible to pass emmissions? Here in texas they just hook up to the obd port but if it smell to much im afraid they'd decide to do a visual. Im looking at the pacesetter lts and am going to have them ceramic coated by a local shop, any idea if the pacesetter offroad Y would be a better option than having the shop fabricate one?

Look at LPP headers. I was extremely pleased with mine and they came with a catless y-pipe. It cost me $300 to have them installed, but that included fixing a couple broken manifold bolts in the heads. You can always have some highflow cats welded in, however you will most likely still get the P0420/430 codes and will need to have the downstream O2 sensors turned off via tune.

Last time i looked at lpp they only had them for 07+ ill check again and see if they make them for the 99-06. I guess if worst comes to worse i can always just register it where my deer camp is. They only do a saftey inspection there.

If you still have the cats on it should pass emissions. I asked at a testing place here in Travis county when I was looking for long tubes & they said as long as cables are hooked up (O2 sensors I believe) there should be no issue. I asked about the tune as well & it just needs time to reset all the settings. I just took off the tune & drove about 100 miles & still failed one area with a "not ready" & they told me you can actually fail one & still pass overall. They told me to come back after putting the tune back on & driving more & I just have not been back yet. Here are the counties below that need emissions, but if you're asking about them you probably already know. good luck.
