I currently use a H&S MiniMaxx but I'm gonna unplug with the tune still installed. If I buy a Efi and try to install those tunes will they overwrite the old H&S

Yes, Those tunes will become the "factory standard". and the new EFI live tunes will over write them. Only way to go back to stock is have the dealer flash it.
