I have a 2009 GMC Sierra and every time I go hit dirt roads or kick up any mud it gets up between the door and the body and just cakes up. Do I need to replace the flap or seal on the door or is this just a common issue?

You really don't want anything there, it would trap water. Do you get into water up to the rockers a lot?
You are going to lose your door bottoms, that rust is eating them alive, you should go at them with some navel jelly or the like, prime and paint.
If no flaps, then maybe a set of step bars. I run a set in winter and it keeps a lot from accumulating on rockers and door bottoms. It attaches to the bars and it's brackets instead. Better do something about those door bottoms or you will have more than mud on the sill plate to worry about.
None of that is rust though at least i aint seen any. That's just some good ole caked on red clay that i aint got around to spraying off. Very seldom do i go in anything deeper than the width the tire to the rim. Its my daily driver and i can afford to be putting it in the shop every other week. I learned that lesson with my last truck and luckily it was an older model truck and so it was more simple to fix and about half the money.
